Mendeley is a free reference manager and PDF organizer. It is generous, but provides limited storage.

Zotero is a free citation manager available as a Firefox addition or in a standalone version. It allows you to attach PDFs, images, and audio and video files; archive snapshots of websites; and automatically format citations and bibliographies using a plug-in for Microsoft Word or Open Office.
